Are these noises normal??

I have a 2025 Honda Civic Si and when shifting into second and periodically first and third the linkage will make a clunking sound, and also when the engine is braking naturally theres a high pitch sound, I was wondering if these are normal.

yep, sounds just like mine. I think you really hear these gearboxes because of the thin MTF. Kind of want to try Redline MT-90 as an experiment, since it was like liquid gold on my old cars. seems to get noisier as the fluid gets hotter.

the high pitch noise is the wastegate actuator, completely normal.
