How long after being on the tune did the codes pop up? The easiest way would be to flash back to stock, drive around a bit and see if the codes come back.
I've seen a few threads around here and on reddit where folks are missing screws after a while. I don't think the thread locking compound that came pre-filled on these screws are enough. I added some locktite-blue during my install and have been safe so far.
